Stochastic Modeling of Codon Bias with PRISM
نویسنده
چکیده
We present a biological case study of codon bias with the probabilistic model checker PRISM with which we perform a quantitative analysis of expression speeds of genes. The variability in this setting concerns the matching of codons and anticodons. We distinguish between iso-acceptance (one codon matches exactly one anticodon) and wobble matching (multiple codons are matched by one anticodon). Our modeling confirms a recent result by Lavner and Kotlar, stating that at low and high expression speeds high codon bias prevails, whereas at moderate expression speeds low codon bias is more advantageous. Although the approach needs further validation, our preliminary investigation shows that probabilistic model checking with PRISM is promising in obtaining further insight in codon bias.

Codon bias patterns in photosynthetic genes of halophytic grass Aeluropus littoralis
Codon bias refers to the differences in the frequency of occurrence of synonymous codons in coding DNA. Pattern of codon and optimum codon utilization is significantly different between the lives. This difference is due to the long term function of natural selection and evolution process. Genetics drift, mutation and regulation of gene expression are the main reasons for codon bias. In this stu...

Background: Little knowledge of synonymous codon usage pattern of pseudorabies virus (PRV) genome, especially the UL31 gene in the process for its evolution is available. Objectives: In the present study, the codon usage bias between PRV UL31 sequence and the UL31-like sequences was identified. Materials and Methods: We used a comprehensive analysi...
متن کاملMutational Pressure Drives Evolution of Synonymous Codon Usage in Genetically Distinct Oenothera plastomes
Background: Most of the amino acids are encoded by more than one codon, termed as synonymous codons. Synonymous codon usage is not random as it is unique to species. In each amino acid family, some synonymous codons are preferred and this is referred to as synonymous codon usage bias (SCUB). Trends associated with evolution of SCUB and factors influencing its diversification in plastomes of gen...
متن کاملNew Advances in Logic-Based Probabilistic Modeling by PRISM
We review a logic-based modeling language PRISM and report recent developments including belief propagation by the generalized inside-outside algorithm and generative modeling with constraints. The former implies PRISM subsumes belief propagation at the algorithmic level. We also compare the performance of PRISM with state-of-theart systems in statistical natural language processing and probabi...
متن کاملStudy of pH influence on the stability of 175th codon of P53 genes by computational and modeling methods
P53 tumor suppressor gene, also known as “genome guardian” is mutated in more than half of allkind of cancers. In this study we have investigated the controls of environmental pH for P53 genemutation in point of specific sequence which is prone to mutagenesis. The most probable cancerousmutations occur as point mutations in exons 5-8 of P53 gene. The 175th codon of P53 is the thirdmost mutated ...
